Introduction
sanger-tol/genomeprofiling is a bioinformatics pipeline that runs a series statistical analysis on a genome and its longread data.
Usage
[!NOTE]
If you are new to Nextflow and nf-core, please refer to this page on how to set-up Nextflow. Make sure to test your setup with -profile test before running the workflow on actual data.

Due to the small amount of data required to run the pipeline, this pipeline does not accept a samplesheet as input.
Now, you can run the pipeline using:
nextflow run sanger-tol/genomeprofiling \
-profile <docker/singularity/.../institute> \
--sample TestRun \
--input [genome1.fasta, genome2.fasta] \
--longreads [longread1.fasta.gz, longread2.fasta.gz] \
--kmer_length 31
--outdir <OUTDIR>
[!WARNING] Please provide pipeline parameters via the CLI or Nextflow
-params-fileoption. Custom config files including those provided by the-cNextflow option can be used to provide any configuration except for parameters; see docs.
